Hi Iker, the big trip ahead of you. On conflict and borders that can be more dangerous, unfortunately is very changeable. Right now the Central African Republic. South Sudan and Congo are in conflict, but in three months could have been standardized and start other. Then, northeastern Kenya, its border with Somalia (that is improving) and Sahel are more complicated. Nigeria and Mali have conflict problems relligiosos. In any case, There are many people doing long routes through Africa and nothing happens. In my opinion you should be careful in some areas only, but no fear.
On the sites you visit, I know part of the Maghreb and the countries of southeastern Africa. Course, Uganda, Zambia, Botswana, Namibia, Zambia, Malawi, South Africa, Mozambique, Tanzania and Zimbabwe are fantastic. Each and every one of them has incredible places. African parks are brutal and out of lesser known routes I will recommend two sites: Epupa Falls, in Namibia, y Great Zimbabue, Zimbabwe. The first is a beautiful waterfall where live the Himba; the second are the only important ruins of a civilization throughout South Africa.
    Hug and luck
